The main help page http://help.diigo.com/ does not mention 'list'.
New users probably imagine a Diigo list being a good utility for organisation and management. Not necessarily true.
FWIW I tend to use lists for presentation, not much else.
I see a hint in the main banner to focus on library, networks and groups:
but still, I think that inline help re: lists (without referring the user to a separate help area) could be useful.

That's the smart approach.
Between Diigo 3.x and Diigo 4.0 beta, a mass of work went into making single- and multiple-word tags much, much more useful in:
* personal libraries (bookmarks)
* networks (bookmarks)
* groups (bookmarks + topics)
My favourite tag-related improvement is the NOT operator in groups, so for example

YMMV :) and I'm not a fan of tags, but they can be very effective in Diigo.

The requirement — four characters or more — has been in place for as long as I can remember.
Please, what's an example of a page with a string of two or three characters to be highlighted?
Bear in mind that when the page is reloaded, with Diigo annotations, the highlight will be drawn over the first occurrence of the string. -

On closer inspection, the requirement seems to be a selection of five characters or more.
If I highlight four or less (using Diigolet 3.1b572 with Safari 4.0.3 (6531.9) in Mac OS X 10.6.1), then an attempt to highlight will toggle the highlight button into a different mode - and the cursor changes to match the mode.

If the symptom recurs — if your browser suggests that the management view of your library has loaded, but things are missing — please revisit this topic.
It's certainly true that the design was improved so that check boxes etc. load later than other parts of the page. (If those boxes load too early, users tend to click too soon.)
Screen shots at http://www.wuala.com/Diigo-4/1178385 (referred fromhttp://groups.diigo.com/group/Diigo_HQ/content/1178385) prove that part of the management interface is sometimes missing from views of a list.

Considering nearby topics, I see at least:
* dataloss affecting highlights and tags
* inability to stick notes to new highlights (probably because the new highlights are not properly saved).

An edited bookmark /might/ leap from the end of the library, to the beginning. In the past, bookmarks were sorted by date added. Then in Diigo 4.0 beta the sort order was changed, to date modified. Some (not all) types of edition are recognised as a modification for library sort purposes.
I suspect that you'll find your bookmark - not completely missing, but somewhere in your library. A simple search (not using tags) may find the bookmark.

A very minor point: with http://www.diigo.com/list/grahamperrin/communities-uob-uos as my starting point, when I compare the counts for University of Brighton and University of Sussex with the actual number of bookmarks and readers presented, there are mismatches.
