The third bug, which may be a little more difficult to fix (window of note is far too wide), sometimes affects usability for the public, and for anyone else who does not have an installed version of Diigo.

Thanks, that makes sense.
The question re: avoidance was mainly to check that you find nothing off-putting about the 'My Bookmarks' interface.

Already we have:
1. the varieties of Diigolet for seven different browsers (not all varieties are identical)
2. the more basic Post to Diigo (recommended for use on mobile devices e.g. iPhone, equally useful to people who require something less than Diigolet on their computer, and for sites where e.g. Adobe Flash is in conflict, and so on)
3. the three different toolbars
4. the interfaces at diigo.com
5. ability to create Dashboard widgets from various parts of diigo.com (using Safari on Mac OS X)
6. expression of interest in other widgets
7. API
8. etc.
I'm certainly keen on development, especially open source but I imagine that developers will be not keen to multiply/add to the already significant number of bookmarklets that must be maintained.
Whilst I very much like the idea of (b) concurrent addition to multiple lists, IMO other more important changes to Diigolet are required first. Most notably, (a) something stop the troublesome publication of private information.
Beyond (a) and (b) there are hundreds of suggestions, many of which have an express or implicit effect on Diigolet, and there's only so much that can/should be done without risking performance (which is currently excellent).
FWIW my own vision is that the Diigo About page, which is currently statistical/informational (very much a one-way thing) should be much more a *doing* page for the bookmark. In this page, which is close to ubiquitous, you should be able to e.g. add the bookmark to multiple lists.

IMHO there's already too much in the bookmark dialogue
(e.g. http://groups.diigo.com/group/Diigo_HQ/content/958937, unresolved http://groups.diigo.com/group/Diigo_HQ/content/956828 and other topics) so the question is:
* if the per-user customisation is not in the bookmark dialogue
* then, where best to fit those customisations?
I imagine a server-side preference, set by the user (not a default) that allows a click on the Save button (within the bookmark dialogue) to step forward to a page that:
* focuses on the bookmark
* allows the user to do what they want with that bookmark
* has room for customisation.
In Diigo 4.0 beta: the only UI to a bookmark is Diigo Meta, so that page is a likely candidate.

so what I'm requesting

should probably be an option/preference, not the only way of sorting.
The option might appear in one or both of these ways:
a) as a Sort menu in the library, e.g. Filter… | Sort… | View…
or
b) as a set of radio buttons under Viewing Preferences in Settings
In a perfect world, four radio buttons:
Library sort order
[ ] date added
[ ] date edited
[*] date added, reverse order (most recent at top)
[ ] date edited, reverse order

This feature of Diigo 3.x was lost when services were upgrade to 4.0 beta. In Diigo 5.0 we're still without the ability to sort by date added. This loss of functionality is one of the very few things about which I rant.

I've been trying, failing to edit my annotations at http://www.zotero.org/support/dev/accessing_zotero_data_using_an_sqlite_client
http://diigo.com/0buic two of the highlights should be pink (I've changed them from yellow to pink a few times).
Also, when I used Diigolet 4.0b166 to stick a note to one of those two, the note was lost.
As a workaround, I used my library to stick a note. -
