Expanded ENCODE delivers invaluable genomic encyclopedia - 0 views

    In the flagship article, The ENCODE Project Consortium et al.5 provide a bird's-eye view of the updated encyclopedia, which contains newly added data sets from 6,000 experiments, performed on around 1,300 samples. By integrating these data sets, the consortium has created an online registry of candidate CREs. Most are classified as promoters or enhancers - CREs respectively located at or some distance from the genomic site at which transcription of a gene begins. The consortium tracked the activity of each candidate CRE, along with the proteins that bind to it in many different samples from various tissues. They used chromatin-looping data to link enhancers to genes that they might regulate. This online registry marks a true milestone, turning an overwhelming amount of genomic information into a searchable, filterable and retrievable encyclopedia of DNA elements, which is freely accessible at https://screen.encodeproject.org.

    In an open marketplace, such as a farmers' market where produce and other goods like candles and flowers are exchanged for money, the ideal prices for both consumers and sellers will quickly emerge. For example, if a seller tries to offer a bag of peaches for $10 but another vendor is willing to sell similar peaches for $5, the lower price will eventually win out and become the norm. This phenomenon, which is related to the law of supply and demand, was demonstrated experimentally starting in the 1960s by Caltech alumnus and Nobel Laureate Vernon Smith (BS '49), now at Chapman University, and later by Caltech's Charlie Plott, the William D.     ]. "The narrow strip of soil around the plant's root teems with millions of microorganisms, making it one of the most complex ecosystems on earth. To determine whether the composition of this "root microbiome" triggers changes within the plant, postdoctoral fellow Dr. Elisa Korenblum and other members of a team headed by Prof. Asaph Aharoni of Weizmann's Plant and Environmental Sciences Department, created a hydroponic set-up in which they split the roots of tomato seedlings in two. In a series of experiments, the researchers placed one side of the split roots in vials, progressively diluting the soil suspensions several times. Each dilution altered the soil's microbial composition and reduced the diversity within the microbial community, so that the different suspensions ended up containing root microbiomes with high, medium and low diversity levels. The other side of the roots was submerged in a vial with a clean, soil-free solution. If the soil microbes communicate with the plant, one would expect to detect signs of their messages on both sides of the root system. That was exactly what the scientists found…. Using a real-world network to model localized COVID-19 control strategies | Nature Medi... - 0 views

    Case isolation and contact tracing can contribute to the control of COVID-19 outbreaks1,2. However, it remains unclear how real-world social networks could influence the effectiveness and efficiency of such approaches. To address this issue, we simulated control strategies for SARS-CoV-2 transmission in a real-world social network generated from high-resolution GPS data that were gathered in the course of a citizen-science experiment3,4. We found that tracing the contacts of contacts reduced the size of simulated outbreaks more than tracing of only contacts, but this strategy also resulted in almost half of the local population being quarantined at a single point in time. Testing and releasing non-infectious individuals from quarantine led to increases in outbreak size, suggesting that contact tracing and quarantine might be most effective as a 'local lockdown' strategy when contact rates are high. Finally, we estimated that combining physical distancing with contact tracing could enable epidemic control while reducing the number of quarantined individuals. Our findings suggest that targeted tracing and quarantine strategies would be most efficient when combined with other control measures such as physical distancing.

  • In industry, there is blunt-force algorithmic tension – ‘Efficiency, capitalism, commerce!’ versus ‘Robots are stealing our jobs!’ But for algorithmic art, the tension is subtler. Only 4 per cent of the work done in the United States economy requires ‘creativity at a median human level’, according to the consulting firm McKinsey and Company. So for computer art – which tries explicitly to zoom into this small piece of that vocational pie – it’s a question not of efficiency or equity, but of trust. Art requires emotional and phrenic investments, with the promised return of a shared slice of the human experience. When we view computer art, the pestering, creepy worry is: who’s on the other end of the line? Is it human? We might, then, worry that it’s not art at all.
  • But the honest-to-God truth, at the end of all of this, is that this whole notion is in some way a put-on: a distinction without a difference. ‘Computer art’ doesn’t really exist in an any more provocative sense than ‘paint art’ or ‘piano art’ does. The algorithmic software was written by a human, after all, using theories thought up by a human, using a computer built by a human, using specs written by a human, using materials gathered by a human, at a company staffed by humans, using tools built by a human, and so on. Computer art is human art – a subset rather than a distinction. It’s safe to release the tension.

  • The role of artificial intelligence (AI) tools and techniques in business and the global economy is a hot topic. This is not surprising given that AI might usher in radical—arguably unprecedented—changes in the way people live and work. The AI revolution is not in its infancy, but most of its economic impact is yet to come.
  • New research from the McKinsey Global Institute attempts to simulate the impact of AI on the world economy. First, it builds on an understanding of the behavior of companies and the dynamics of various sectors to develop a bottom-up view of how to adopt and absorb AI technologies. Second, it takes into account the likely disruptions that countries, companies, and workers are likely to experience as they transition to AI. There will very probably be costs during this transition period, and they need to be factored into any estimate. The analysis examines how economic gains and losses are likely to be distributed among firms, employees, and countries and how this distribution could potentially hamper the capture of AI benefits. Third, the research examines the dynamics of AI for a wide range of countries—clustered into groups with similar characteristics—with the aim of giving a more global view.

  • For 40 years, Robert E. Friedman and his Washington-based nonprofit Prosperity Now have helped millions of people from economically vulnerable communities gain financial security and stability. Income disparity, however, has only grown across the United States. Now, the 69-year-old Friedman is arguing for a macroeconomic fix — and it doesn’t involve the government just doling out cash. Instead, he advocates giving everyone assets like savings, education and homeownership, instituting a system of universal basic assets (UBA). And Friedman isn’t alone.
  • As cities and countries across the world experiment with the currently in-vogue idea of universal basic income (UBI), a small but growing number of scholars, nonprofits and researchers are beginning to argue for an alternative framework for prosperity. At its heart, they’re pushing for a 21st-century version of the age-old proverb that it’s better to teach a man how to fish than to simply give him fish. Just four years ago, UBA as a modern concept was unknown. Today, it’s emerging as a challenger to UBI as a means to the same goal: less income disparity and greater opportunities for all.
  • It’s an idea that has appeal on both sides of the political aisle. Liberals are drawn to UBA’s “provide for everyone” ethos, while libertarians see it as a reason to cut the “safety net” of government subsidies like welfare and unemployment, says Friedman. The bipartisan appeal comes from the notion that asset-building gives people more options, says C. If you can take public transit, you don’t need to own a car, she says. When basic assets were first discussed, the crowning jewel was land — upon which the Homestead Act was based. Then, all eyes turned to jobs as the ultimate means of security. Today, Gorbis says, we should begin to look at data. Access to data — the internet, online education and resources — significantly affects socioeconomic status.

Many of us have had the experience of turning up at our local farmers' market, armed with tote bags, only to slink back to the supermarket after seeing the prices of the vegetables on offer. This is hardly the fault of the individual farmers. Still, as Pilgeram points out in a paper that she published in 2011, the costs involved with running such an operation mean that the benefits are inevitably affordable only to a small (generally white and middle-class) portion of society.
  • But it's a limited victory, Pilgeram writes in her most recent paper, published in November of 2018, and empowers only a certain class of women "while leaving [the capitalist] system basically entirely unaffected"—and which also risks gentrifying the towns to which these farmers move, further entrenching the country's class divide.

  • At the beginning of his recent book, The Internet of Us, Lynch uses a thought experiment to illustrate how thin this boundary is. Imagine a device that could implant the functions of a smartphone directly into your brain so that your thoughts could control these functions. It would be a remarkable extension of the brain's abilities, but also, in a sense, it wouldn't be all that different from our current lives, in which the varied and almost limitless connective powers of the smartphone are with us nearly 100 percent of the time, even if they aren't—yet—a physiological part of us.
  • The debate over what it means for us to be so connected all the time is still in its infancy, and there are wildly differing perspectives on what it could mean for us as a species. One result of these collapsing borders, however, is less ambiguous, and it's becoming a common subject of activism and advocacy among the technologically minded. While many of us think of the smartphone as a portal for accessing the outside world, the reciprocity of the device, as well as the larger pattern of our behavior online, means the portal goes the other way as well: It's a means for others to access us.
  • "This is where the fundamental democracy deficit comes from: You have this incredibly concentrated private power with zero transparency or democratic oversight or accountability, and then they have this unprecedented wealth of data about their users to work with," Weigel says.
