BioJava is an open-source project dedicated to providing a Java framework for processing biological data. It includes objects for manipulating biological sequences, file parsers, DAS client and server support, access to BioSQL and Ensembl databases, tools for making sequence analysis GUIs and powerful analysis and statistical routines including a dynamic programming toolkit.

Ensembl is a joint project between EMBL - EBI and the Sanger Institute to develop a software system which produces and maintains automatic annotation on selected eukaryotic genomes. Sense-Making is an approach to thinking about and implementing communication research and practice and the design of communication-based systems and activities. It consists of a set of philosophical assumptions, substantive propositions, methodological framings, and methods. It has been applied in myriad settings (e.g., libraries, information systems, media systems, web sites, public information campaigns, classrooms, counseling services, and so on), at myriad levels (e.g., intrapersonal, interpersonal, small group, organizational, mass, national, global), and within myriad perspectives (e.g., constructivist, critical, cultural, feminist, postmodern, communitarian). The approach has been developed by Brenda Dervin and is being expanded, transformed, and enriched daily by the efforts of some 100-plus persons worldwide (academics and practitioners, teachers and students). This web site is designed to provide access to these efforts and links to those who are involved. On this site, Sense-Making (capitalized) refers to the methodology; sense-making (not capitalized) refers to the phenomena of making and unmaking of sense.

Today I finally plugged-in the Yahoo Boss Mashup Framework into the Google App Engine environment. Google App Engine (GAE) provides a pretty sweet yet simple platform for executing Python applications on Google's infrastructure. The Boss Mashup Framework (BMF) provides Python API's for accessing Yahoo's Search API's as well remixing data a la SQL constructs. Running BMF on top of GAE is a seemingly natural progression, and quite arguably the easiest way to deploy Boss - so I spent today porting BMF to the GAE platform. Database systems are notorious for being hard to use. It is even more difficult to integrate data from multiple sources and collaborate on large data sets with people outside your organization. Without an easy way to offer all the collaborators access to the same server, data sets get copied, emailed and ftp'd--resulting in multiple versions that get out of sync very quickly. Today we're introducing Google Fusion Tables on Labs, an experimental system for data management in the cloud. It draws on the expertise of folks within Google Research who have been studying collaboration, data integration, and user requirements from a variety of domains. Fusion Tables is not a traditional database system focusing on complicated SQL queries and transaction processing. Instead, the focus is on fusing data management and collaboration: merging multiple data sources, discussion of the data, querying, visualization, and Web publishing. We plan to iteratively add new features to the systems as we get feedback from users.

I hope that "Smarter" is going to be a key tag for the Web 3.0, and yet I think "More Open, More Ubiquitous, with even More Information (Overload) and a little Smarter" is what it's really going to be. We'll have to wait till "Web 4.0" for a web that really is stepwise more intelligent, one that could really be called semantic and hold the hidden promises of a "Semantic Web". And the reason I believe this is that the community is focused on linking more stuff together in new ways and breaking down data siloes, much more than it is focused on creating new, smarter filters for all the data that's going to be made accessible that way.

Our vision is that interactive, accessible computer simulations help spark action that stabilizes the climate. And we've got simulation tools and resources for communicators and analysts to help make that vision happen.

The Web Archive eXtensions (WAX) include adaptation of the Nutch fetcher step to go against web archives rather than crawl the open net -- adaptation currently does Internet Archive ARC files only -- and plugins to add extra fields to the index that return an Archive Records' location in the repository, its collection name, etc.
