What are your recommendations for the best domain registrar. I know Bluehost sell domain names, but I don't really want my hosting provider controlling all of my domains as well.

I have been through many many different hosting companies. Host Gator has proved to be the best I have dealt with. The support is absolutely phenomenal. I had a question in the middle of the night, there was a representative on to help resolve my minor question.
