Melita is an ontology-based text annotation tool. It implements a methodology with the intent to manage the whole annotation process for the users. It was noticed that several steps in the process, which till now are done manually can be easily automated and handled all by the system. The main competencies of Melita can be summarised into four groups, i.e. the Managing task, the Extraction, the Learning and the Information Tagging Autonomously. This is performed thanks to the use of a smart interface together with a powerfull Information extraction algorithm. IBM® LanguageWare® is a set of run-time libraries and an easy-to-use Eclipse-based development environment for building custom text analyzers in various languages. Deployable in Apache UIMA, these analyzers can expose the information buried in text to any application. The Eclipse-based tools makes creating analyzers simple and fast, even for non-technical users. The tools make it easy to build dictionaries, ontologies, and rules for identifying key information, relationships and meaning.

Among the activities that people participate in on the Social Web are argumentative discussions and decision making. This paper analyzes a series of use-cases (from the perspective of social media sites) that share the presence of such argumentative discussions and where the structure of online discussions can be represented in SIOC. Our goal is to externalize implicit argumentation structures hidden in the usergenerated content. For capturing it and making it explicit, we propose a SIOC Argumentation ontology module as a formal representation.

The Protégé Axiom Language (PAL) extends the Protégé-2000 knowledge modeling environment with support for writing and storing logical constraints and queries about frames in a knowledge base. More than just a language, PAL is a plugin toolset that comprises engines for checking constraints and running queries on knowledge bases, as well as a set of useful user interface components.

IkeWiki is a new kind of Wiki (a Semantic Wiki ) developed by SalzburgResearch that allows users to annotate pages and links between pages with semantic annotations. Such annotations are useful because they give machines a certain amount of "understanding" of the content that goes beyond merely displaying the page. This information can then e.g. be used for context-specific presentation of pages, advanced querying, consistency verification or drawing conclusions. Currently, IkeWiki can make use of some of the knowledge represented in RDFS and OWL schemas to display enhanced navigation tools. Furthermore, we implemented a sample "biology ontology" that automatically displays a taxonomy box for biological objects. Although IkeWiki looks and behaves like Wikipedia/MediaWiki in many aspects, it is a complete rewrite, and the system design significantly differs from other Wikis. IkeWiki makes full use of Semantic Web technologies like RDF(S) and OWL using the Jena RDF store, and is implemented as an AJAX-based Rich Internet Application, based on the Dojo Toolkit

Multi-ontology sense making a new simplicity in decision making

"URIs, a universal identification scheme, are different from human names insofar as they can provide the ability to reliably access the thing identified. URIs also can function to reference a non-accessible thing in a similar manner to how names function in natural language. There are two distinctly different relationships between names and things: access and reference. To confuse the two relations leads to underlying problems with Web architecture. Reference is by nature ambiguous in any language. So any attempts by Web architecture to make reference completely unambiguous will fail on the Web. Despite popular belief otherwise, making further ontological distinctions often leads to more ambiguity, not less. Contrary to appeals to Kripke for some sort of eternal and unique identification, reference on the Web uses descriptions and therefore there is no unambiguous resolution of reference. On the Web, what is needed is not just a simple redirection, but a uniform and logically consistent manner of associating descriptions with URIs that can be done in a number of practical ways that should be made consistent. "

The aims of clinical and translational research are to achieve a better understanding of the pathogenesis of human disease in order to develop effective diagnostic, therapeutic and prevention strategies. Biomedical informatics can play an important role in supporting this research by facilitating the management, integration, analysis and exchange of data derived from and related to the research problems being studied. A key aspect of this support is to bring clarity, rigor and formalism to the representation of 1. disease initiation, progression, pathogenesis, signs, symptoms, assessments, clinical and laboratory findings, disease diagnosis, treatment, treatment response and outcome, and 2. the interrelations between these distinct entities both in patient management and in clinical research, thus allowing the data to be more readily retrievable and shareable, and more able to serve in the support of algorithmic reasoning.

Systems Biology Linker (Sybil) is a platform for the integration of BioPAX and SBML. It is part of the Virtual Cell but also a useful tool for any SBML and BioPAX integration, in other words for any one who wants to use BioPAX with an SBML-capable platform or vice versa. While Sybil can be used as an intelligent conversion tool between SBML and BioPAX, it is primarily intended for building a joint repository for SBML and BioPAX data, where links between SBML elements and BioPAX objects are maintained by SBPAX. Sybil uses SYBREAM for most of the intelligent work involved in building the SBML-SBPAX-BioPAX joint repository.
